I got this far before realizing I can't think of everything and need a much better system for organizing them.
I've orinizes the monsters alhpabetically by their creature ID. Feel free to add any I missed and make corrections - for example, I'm not sure if cow & auroch or virindi & rift are seperate creature IDs.

could always just go alphabetical. If you want to break them up into categories, I would say something like:
 
Virindi and Contructs: virindi, rifts, dolls, hollow minions, etc
 
Insects: Olthoi, wasp, Grievver, chittick
 
Shadow: Shadow, mukkir, Margul
 
Undead: Undead, Mumiyah, Skeleton, Ghost
 
Empyrean Creations: Golem, Sclavus, Moarsmen, Crystals, Elementals
 
Humaniods: Humans, tumerok, drudge, bandy, mossy, lugian, burun, ruschk
 
Beasts: pretty much everything else. Shreth, moars, cattle, tuskers, armoredillo, rats, etc
 
but there are problems with that kind of organizing, since wisps for example could go under undead, shadow, and elemental. And Ruschk are humanoid, but come in an undead form, but are related to Grael and the shadows. And then there are all the shadow and virindi altered things that cross over multiple categories.
 
actually, I think alphabetical would be the best way to go, with subgroups if needed. For example:
 
Olthoi:
*Worker class
*Soldier Class
*Noble Class
*Matrons and Queens
*Fliers
*Grubs
 
Undead:
*Dericost
*Falatacot
*Mumiyah (I believe mumiyah are the creature type:undead)
 
Human:
*Raven Hand
*Tanada
*Bandit
*Tusker Slaves
 
Burun:
*Ruuk
*Guruk
*Kukuur
